I do it like this:
Using the layer preview in slic3r, I make note of what layer height is the first one to begin covering the layer i want to pause at. ie: the layer height that is immediately on top of the one I want to pause at. Generally I pause to insert nuts, and you need the nut layers to have completed, but pause before the layer that covers the nut starts.
Output gcode as a file from slic3r.
Open the gcode in text editior, search for 'G1 Zn.n' (the layer height I picked earlier)
Paste this before the G1 Zn.n line:

The homeXY (NOT Z) is in case you manage to move the bed. If you don't re-establish where home position is then all subsequent moves will be offset by however much you bumped it. (bad).
It returns to the arbitrary Y-presentation position just prior to resuming for nozzle-re-approach-to-the-print consistency. (hopefully keeps the pull away dribble and re-approach filament clumps in one place.)

I have good results at 0.15 layer height, 6mm retraction and at 45mms, still havent homed the retraction, but get minimal stringing at that, depends on the PLA of course, travel speed I have down to 70, but thats just personal preference, 60mms print speed and I go down to 35 for the outer wall, which will eliminate any ghosting of detail.
gcode wise, I have changed those slightly, home the axis at the start of the print, reset the extruder to stop it pulling a load back at the end, push the Y axis to you etc etc..
